Now the reason why they think the thief is Enid is that she was the one who crossed the Safe Zone walls just to have a stroll in the woods.
Even though Carl was following her, let’s not forget that Carl lost track of her as time went by. Carl had to go back to meet with his dad while they killed some of the walkers. Not to mention how Enid was already outside the gate when the group entered the gates.
